I'm currently using a Whisper® In-Tank 40i, and i was wondering, can i just turn it on in the day, then turn it off at night?
Well the problem with it is that the waterfall creates a splashing sound , so my folks complain that they can't sleep

You can certainly turn it off and on. Since it will only be filtering 1/2 to 2/3rds of a day instead of a full day...I'd keep a close eye on the ammonia levels in your tank.

So i can turn it off at night? I thought some people told me that turning it off will cause the loss of some kind of bacteria needed?

No you can turn it off. There will be tank water that remains inside the filter body along with the media bags and/or sponges when the filter is off. As long as the parts inside the filter stay wet, the bacteria colony will live. If the media that the bacteria is growing on is allowed to dry out, then the bacteria will die.

The whisper 20i is rated at 6 watts.

The average price of power in Baltimore is about 12.8 cents per KWh http://www.bls.gov/ro3/apwb.htm

Using an online power calculator... http://www.citytrf.net/costs_calculator.htm

If you leave your whisper 20i on 24/7, it will cost you 2 cents per day or $6.73 per year.

Is it worth the hassle of shutting it off at night or whenever to save about $3 / year?
