I picked up a quiet one 2200 pump today, and it pumps fine, but it's fricking LOUD. It makes a loud vibrating noise, like all the air hasn't been purged from the pump.

I can't understand what I may have done wrong. Has anyone else experienced this? Does anyone have any secret tricks to get all of the damned air out (though I'm not convinced that's the problem)?

It may just be a loud pump. I know the name is quiet one, but often they are misleading. I have heard of multiple cichlid people being disappointed by noise levels of this pump and others.

Yeah, as long as it's not going to overheat or anything, then it should be fine with being padded up.
