Could be tapeworms. The best thing to do would be to take your turtles to a reptile vet with stool samples. The vet would be able to prescribe the correct dewormer (there are over-the-counter ones, but they aren't effective for all types of worms. If it is tapeworm, you need one from a reptile vet.)
I'd say to separate them, but if they've been together for any length of time, the other one has probably be infected as well (they do eat poop).
